@aifra No. This is a set expression. Even "Everybody WILL hurt sometimes" will only mean "Everybody will feel pain".
You have to be more specific about what they are hurting if you wanted it to mean the opposite (e.g. "Everybody hurts animals sometimes" or "Everybody will hurt their friends, if paid enough.")

It is the first one (that everyone feels pain). Usually it means "emotional pain".

The expression “everybody hurts sometimes” is an expression used to say ‘it’s ok to be upset, because it’s people feel sad sometimes’. “Hurt”, in this context refers to someone being upset, betrayed, etc. , depending on the context of the story

If you mean interpreted as physical pain, it would make more sense to say “everyone gets hurt sometimes” .
